For digital I/O they simply snapshot the code (to use as a starting point) and from then on, they lock to the digital sync source (your MOTU in your case?) I'd need to check with the Mixbus developers but generally speaking, DAW's don't actually handle long term syncing themselves - unless the I/O is entirely analog. At this point I'm sticking to REAPER since there's just way more functionality built. Also I find that the Mixbus UI doesn't really fit on my screen (1080p) all that well.
